No, that's not a point, because even if he DID know that, he ALSO knows that John is not USING his 'superpower' and that EVERYONE thinks he's a cripple. So assuming that John isn't being targeted JUST because of that IS an obnoxious assumption on the doctor's part. Back to the drawing board, I guess...?

I don't think the doctor knows about any ability John may have. Remember, this is in a world where it's natural for the strong to beat the weak. The reason the doctor seems to be acting that way towards John is because John fights back. He doesn't cower, he insults the powerful, and he has made a lot of enemies because of it. Besides, the doctor seems pretty lazy, like he doesn't want to do his job. So, when a kid comes to you everyday with injuries that are NOT minor, that's a lot of work to do. ANd when he gets those injuries because he doesn't know how to keep his mouth shut,(awesome, by the way. Love him.) it just creates more problems for the doctor.
Ok I get your point but when the doctor was trying to stop john it didn't seem as though he was demanding him to. It seem more like he was begging to me. Where I'm from superiors don't beg there student not to fight back they make them. John also said "Im not the one you should be worried about." In my mind,if john doesn't have any powers, why should the doctor worry about anyone else other than him. The doctor doesn't question this so I just feel as though the doctor know about his past. Whatever it is, I love the mystery behind because it keep my mind hungry for more answers.

Couldn't he just be worried? Despite being the doctor he is still like a teacher in the school. Being discriminatory against one student can lead to a lot of trouble even if the person is a cripple. Its not like cripples are rare (only in this school though) and those with ability see a lot of other cripples on a daily basis. For me it seems as if the doctor is just worried about the students in his school and maybe a little lazy/angry.
